She probably will defend her chicks from the rooster and not have anything to do with him for maybe 6 weeks or more.  You will need to provide another location for her and the babies.  Sorry, that's life.  I use a wood box with a rabbit cage attached to the front for quite a while as a starting setup.  By about 2 months they are much more able to get along, depending on the breeds.
 
I would not separate the mother hen from the chicks at 2 weeks.  They likely will not survive, even with a heat lamp.

I would like to return my mother hen(s) back to the flock after the chicks are a couple weeks old because I do not have enough small individual pens to accommodate all the hens who incubated my hatching eggs and this way I would like to keep all the chicks together in one pen. I tried it on the oldest batch of chicks and discovered that this is not that easy. My rooster will not accept the hen back and is terrorizing her so I am going to separate him. Also, I feel guilty for separating her from the chicks and it is heart wrenching to watch her devotion. Does anyone have any tips on this?
