When I had Guineas and chickens together I set up separate feed and water locations within the coop and outside in the run.  I put the guinea perches up at about six feet high.  on opposite ends of the coop from the chickens too.

Yes, confinement brings an whole other set of problems and the minimum recommendation for floor space is 10 sq.ft. (0.92 sq.m.) / bird for the smaller breeds and 12 sq.ft. (1.11 sq.m.)/ bird for the larger breeds.

Another way to reduce inter-subgroup turmoil which folks often don't know about is in the construction of feeders and water stations. 
 
We found an 11% decrease in aggression and 4.5-7% increase in daily average ROL with NMAES White Leghorns when feeders were constructed so birds on opposite sides of the feeder could not see each other.  Further dividing linear feed troughs into "stalls" of 14 inches (36.5 cm.), increased ROL an additional 0.75-1.25% and seemed, subjectively at least, to furthur decrease aggression although the effect was statistically insignificant at the 95% confidence level.
