One reason is to have an access door to the nest boxes and that is achieved easily if they are protruding. The roof of the nest boxes can be hinged, whereas that would be much more difficult were they not protruding. Another is to leave as much sf available in the coop for the chickens.

Subject: [CHICKENS-101] Position of nesting boxes in a coop
Is there a good reason to have nesting boxes protruding from a coop?
