I will try to give you some answers. This is only from my experience and others may disagree or do things different. No problems there. It works for me though. My famiy has had chickens in th back yard for about 3 years now and really enjoy them.
1. I have about 15 chickens of various breeds, so we have dark brown, light brown, green, blue and white eggs. Some lay in the nests and some lay in a dog house and some lay in a planter. They free range during the day and lay where they want to, usually the same places each day. We have dogs and cats and they don't bother the chickens. The chickens sometimes eat with the cats. When I bring the eggs in I put the date on the top of the big end of the egg and put them in a pretty big dish on the counter. When I get a dozen I transfer them to a container and put them in the fridge. I share my eggs with the local fire stations and cops so they don't stay around long. I date them so I know to boil the older eggs, and use the others in cooking , etc. Right now I am only getting about 5 eggs a day.
2. I only clean the eggs if they are really dirty. Otherwise I clean them just before using them. Since the straw is changed frequently there are very few dirty eggs. There is a product made for egg cleaning, but I find that plain ole water does the trick. Just rub lightly.
3. Most store eggs have been sitting for 2 weeks or more. When I give away or sell eggs they are days old.
4/5. Found eggs can be tested to see if they are fresh, as any egg can be tested. If you put an egg in a bowl of water and it floats throw it away. As an egg gets older the air pocket at the large end of the egg gets bigger and the egg will stand up straighter. A fresh egg will lay on it's side.

This brings up some questions for the group:
1. When you collects eggs - do you put them in the fridge or leave at room temp? At room temp how long do they stay fresh?
2. Cleaning eggs? I know that washing removes the bloom, and I religiously put down new bedding in the nests, but still...sometimes they are not so clean. Is there a way to clean them?
3. When selling eggs, how fresh is considered fresh?
4. Found eggs, how do you deal with these?
5. When are eggs old enough that you need to pitch them?
